By doing that the game didn't crash, I was able to complete the quest and Shaun opened my quarters in the Institute. In the end I had to go back to the Synth Retention quest and play it through with the Deadly Commonwealth Expansion deactivated. So this all cost me a whole night of gaming to get caught up because I used Quest Manipulation to bypass a quest where I needed to complete it for future events. So I deactivated it and continued on my merry way, but forgot to go back and properly complete Synth Retention. It was just adding too many people and bugging the game out during huge battles. This time I did play aorund with my mods and found the culprit to be The Deadly Commonwealth Expansion. I bypassed Synth Retention but ran into the same problem when I got to the Battle of Bunker Hill. When I got to the room it was still locked, because I had used Quest Manipulation to bypass Synth Retention and Shaun had never unlocked my room. This wasn't problematic, until later when I completed my meeting with the Directorate, and the synth came and told me to go to meet X1-14 in my room. So rather than meticulously go through and figure out what was creating the problem by checking each mod, I decided to download the Quest Manipulation mod and I bypassed Synth Retention. I optimized my load order and that did not work. The Libertalia quest Synth Retention was the first time I really encountered this in a way that I couldn't proceed without finding a fix. So basically I was having problems with my game freezing up during main storyline quests when I would get to areas with a lot of enemies. The mods are what are making this playthrough the best one I have experienced, but I am using a lot of them. I have now come back to it after 6 months and have been having a blast playing it heavily modded with a new faction and following it through.
